Step away from the guitar, and put down the tools!
"How far away from the humbucker" is not a question to ask when placing a bridge.
The bridge position is determined by the scale length.
No offense here, but if that's foreign to you, then some reading is on order.

How far you want to take it is up to you.
I've seen guys on here take their ebony boards to almost gloss by just polishing the crap out them...

Well, oiling a fretboard (Rosewood, Ebony, etc), doesn't really fall in the category of "finishing".
Those woods are naturally oily, but can dry up. By wiping them down with some oil, you're simply bringing them back to their glory....

I asked "why" for a very simple reason.
Just because you get the pickup in the exact same position, it won't sound the same as the guitar you're trying to copy.
So, why sweat the small stuff?

So, Crusader, what you're saying is, that if you play a note on the 12th fret with "open string to the nut" behind it, it would sound differently than if you played the same note but capo'd?
Move the capo around (behind your fretted note), and the sound changes?

I still don't understand how you would capture a specific node, if the "node" moves around as you fret...
Not just that, a pickup doesn't just capture the vibration directly above it. The field is much too wide to try to zero on a single, specific point.
But hey, what ever keeps you occupied...

While planning everything out in your head is a great way to go, it's hard to imagine exactly how everything will actually work.
How do you know how to plan for all the mishaps that could occur with a router, if you have never held one in your hands?
I think you have to follow this path:
Think it through
Try on scraps
Note your mistakes
Think it through
Try on scraps again
Think it through
Start working
There has to be some sort of hands-on experience. It cannot be all planned in your head....

My vote:
PU's should be chrome-covered or black. Cream is really pushing against the color scheme....

Most likely, that is a photo flame, which is why they went for the sunburst. And so will you, unless you come up with a clever way to transition from the top to the bevels. Veneer will not be able to follow that edge.
Just give it a try: take a regular piece of paper (like for your printer), and wrap that around an orange. Didn't work to well, did it? That's the problem you will have with the veneer.
As far as filling the cavity, that's totally up to you. It can be un-done, but it's just more work. Not impossible, just more work. Do you have the skill and the patience to perform that surgery when the time comes? Only you know that...

Is that a Porter Cable power tool box in the second picture. looks about the right size for a jig saw. Also the burn marks on the bottom at the apex of the V is another give away you used a power tool, a hand saw would never burn the wood. How much wood could you cut using that list of tools given the amount of wood in the first picture.
Though so, busted, hand tools ha.
