StewMac is out of Behlen's intrument lacquer and all they have left is McFadden's.

I ordered a quart but I'm worried about compatibility with the existing coats I've sprayed using Behlen's lacquer. Should I not chance it and stick to Behlen's (I found another source BTW) or go ahead with the McFadden's lacquer to complete the project?

I think you'll be fine using McFaddens. They're both nitro, and good quality nitro at that.

What about lacquer thinners. Can I use any kind of thinner or are there known incompatibilities?
