I have a question on this too.
i think that PRS use a maple cap and was wondering how hey get it to fit all of the contours of the body front.
Do they heat it and put it on or do they get a thicker top on it and then contour it?
modding a Squire is a cool idea, they are cheap and mistakes dont matter to much and you can make it sound loads better.
get some of the Dimarzio EVH pickups. they sound quite cool.
i have this idea, dunno if it will work, cover the logo with a clear mouldable silicon,
its silicon something. (they use is to make moulds of ears for hearing aids.) then paint the headstock and pul off the silicon leaving the logo perfect.
just an idea though
you could try the kent armstrong motherbucker, thats got a higher out put than the EMGs and distorts anything, good for muse, not to sure about the darkness, might work
after i finish school and get a prs, im gonna make a guitar with the 81 and 85 and an afterburner, i would buy some now but i can only put mini humbuckers in my tele

IMO i would o for the danelectro black paisly distortionlike you said youd thought of, it has a added octaver done by switch and would be the way to go to get thick sounds like the darkness or with the octave for muse stuff
the other option would be a valve pedal,unless you have a valve amp already
