Completely personal preference, but if it were mine, I'd make the very slightly convex curve along the bottom of your logo, even less convex or maybe even flat or slightly concave.

I use 2-way rods... Started with Stew-Mac's Hot Rod and now use Allied's (they're lower profile).
Route a simple flat-bottom channel, pop it in, and done. (Well, that's simplifying it, but it's almost that easy.)
Personally, I don't believe it makes a huge difference. But I don't have any guitars that are identical except for the fretboard wood, so I can't say that with any certainty.
Well, my experience is that a circle is the easiest thing to inlay, but you probably don't want a big circle there on the back of your guitar.
Maybe just a square or rectangle...?
